Dear Jessica,
I suppose that other softwares can do that, but SigmaPlot, which is the
one I use, allows constructing 3-D scatterplots (also contour, mesh and
line plots), that might be useful for your work. You can also fit the data
to a few 3-D curves (plane, paraboloid, gaussian, lorentzian), or create
your own 3-D model.
If you want to compare a few points, without looking at the general trends
among variables (e.g. to compare qualitatively samples from a few
locations), a ternary plot (triangular, also available in Sigmaplot) may
be enough.
best wishes, and good look with the figures!!
