Before you pull the source yet again, I would check the connections on the outside of the source flange - behind the white ptfe cap. We once had a fault with the box/trap readings that were finally traced to one of the external source cables working loose from the feed-throughs.
Saying that, our latest fault was caused by a combination of an internal connection working loose, and an Isodat problem. Credit to Chris Sillman of Thermo, who sorted it all out in double quick time, after we had puzzled over it for a couple of weeks!
